May be the sedative used by him during the root canal may not be as powerful to numb your infected area of teeth. Paining during root canal generally does not happens and if so you should have suggested your dentist. The infection may have being quite severe. Also you should take care of your teeth after root canal. Follow the instructions given by the dentist.

To remove the nerve dentist has to use instruments called ‘reamers’, they are like little files that are put into your root to remove the nerve. Your dentist has to start with the smallest reamer and then keep going up in size. So what normally happens is once the numbness wears off, the tooth tends to get worse before it gets better. Once you have the second stage of your root canal complete, again you might experience some mild pain for a few days but then it will settle down completely. Root canal has a very high success rate.
